I think the solution which does least violence to the game is to simply accept that you're sometimes going to have duplicated cards in flushes. If the board has the KJ73 of hearts, the bare ace of hearts isn't the nuts, your opponent could have Ah5h. Even someone with AhQh only has the third nuts, he's beaten by AhKh or AhAh.
You also have the possibility of five of a kind, so it's possible to have a royal and have it not be the nuts. Rare enough to be a curiosity at worst.
The other straightforward solution I can think of feels kinda badugi-ish, declare that you can only play one of any given card. So if you have AhKs and the flop comes AhKc7s, your Ah is counterfeited - you don't have top two, you have a pair of kings and no kicker. But that changes the game a lot more than the occasional flush to the ace-king-king does, IMHO. :)
Anyway, glad to hear that someone who actually plays a bunch of heads-up holdem likes the idea. :)
